De novo sequencing is an important task in proteomics to identify novel peptides. Traditionally, only one MS/MS spectrum is used for the sequencing of a peptide. The using of multiple spectra of the same peptide with different types of fragmentation provides great potential to significantly increase the accuracy and usefulness of de novo sequencing. The researches in this topic only started recently. We propose a general framework to benefit from the combination of two different types of MS/MS data. Experiments demonstrate that our method significantly improves the de novo sequencing of existing software.
